chocolate melts at a higher and long temp than you are cooking. It will melt... but you cookies will burn.

They do, a little. They contain a form of edible wax to keep them from turning completely liquid, though.

Chocolate melts at body temperature (due to cocoa butter) which is why M&Ms and other chocolates melt in your mouth but not in the hands. Chocolate chips do not melt in the baking of cookies because the dough serves as partial insulation which is also why you can have ice cream in a Baked Alaska,

Mine melt, cause if I eat them before they cool they are complete goo... They harden back up pretty quickly though.

They do, a bit. If yours aren't maybe you're not using pure chocolate chips, but 'baking chips' which are more like candy.
