It probably won't rise as much!. Whole wheat settings on bread machines typically have at least 10 minute longer final rise before baking!. It won't knead the dough as long either, which might contribute to less rise, too, but that probably won't make as big a difference as the shortened rise time!. also, when using whole wheat in place of AP or bread flour, remember to add more water (or milk) to the recipe, since the bran in the whole wheat flour absorbs more water than white flour (of course, if you are using a whole wheat recipe in the first place, ignore this modification)!.
