Answers:
Are you measuring the pods with the beans still in them? I bought some recently and they included the weight of the pods even though they are inedible.

maybe..... does it matter if they are shelled or unshelled? worth finding out.

Regarding the particulars of your question. All that stuff is approximate. Packages are loaded by weight in factories because volume is unreliable for things that settle or are ungainly in their shape, like edamame beans. So don't sweat it. If you are really worried, buy a food scale. They are pretty cheap and can be found in any cooking store.
For recipes the answer changes.

For recipes, it is going to depend a little bit, but don't worry. The only time precise measurements are really that important is when dealing with leavening agents (yeast, baking soda, etc.) while baking. Otherwise, things are usually pretty loose. That's the fun of cooking. The room to improvise.
Are the beans going to be used in or out of the shell? Probably out, since the shells aren't edible. So go ahead and pop them little suckers out and then measure them. Sure, there will be gaps between the individual beans but don't worry about those. If you are really torn up about it, throw in an extra one or two at the end.
The only time I can think of when you would want to measure them is if they are being cooked in a particular way (like grilling them with seasonings).
