What kind of reaction are you talking about?

Allergic? Digestive? What type of cookware is used?
How they rot? How they react when cooked with other foods?

There are too many reactions that can take place. Please be a bit more specific.

Green tomatoes disagree with some people, but this generally isn't an issue since there aren't a whole lot of common recipes other than fried green tomatoes.
I haven't heard of anyone having problems with ripe tomatoes. But I believe I saw a Time Magazine article on super-healthy foods that claimed that cooked tomatoes have more health benefits. But there was no suggestion that uncooked tomatoes are bad for you.
Other members of the nightshade family appear to be of more concern. Any green part of a potato plant contains a toxin. Potatoes will turn green if they grow above ground. They will also turn green if stored in light, so always store your potatoes in a dark room or cabinet.
Eggplant is quite safe, but it contains a bitter substance that disagrees with some people, giving them "heart-burn". This problem can be solved by first "de-bittering" the eggplant before cooking it. An eggplant is de-bittered by slicing it, sprinkling the pieces with salt and allowing to drain in a colander for about 30 minutes. You can then squeeze out more of the bitter liquid, soak in water to remove excess salt and again squeeze out excess liquid.
Some people claim that small Japanese or other oriental eggplants have less of the bitter substance than the large, western varieties, so many recipes for eastern eggplant dishes do not specify the "de-bittering" step.

I do not have Gout but if I eat too many Nightshade veggies I ache in my joints.
Tomatoes is a common allergen like berries are.

Allergic reactions are specific to a person. I've noticed most vegans have a hysterical reaction to the nightshades. Don't know if it's an allergy, but it's why I try to avoid vegans.

i have loved nightshades and citrus my entire life until last year. now whenever i have a slice of pizza, a corona with lime, orange juice, mangoes, or spaghetti, my face breaks out in weeping sores. hot red weeping hives. grose. oh and it makes my tummy ache and my butt itch.
