So that the waiter/waitress can tell the difference between sandwiches or burgers.

Example:
Person A orders a cheeseburger
Person B orders a cheeseburger with no tomoto

The waiter/waitress knows which toothpick color goes with which burger, then can give the meal to the correct person without any confusion.

It serves as a double purpose as it also helps keep certain condiments in tact, because there may be lots of lettuce, tomatos...etc.

To hold everything in place (most of the time, it's a sloppy burger) also a lot of restaurants do it to give you a toothpick and they just put it there to serve two purposes.

To hold it together and to give you a dental aid for after your meal.

Usually, on deluxe burgers in casual to high end restaurants, you have many fixings, including your meat, cheese, pickles, onions, lettuce, tomato, bacon, etc., and a lot of these are generous in amount. Your burger could be, potentially, up to 6 inches tall (or taller, depending on what all you put on... Definitely a difference from the McDonald's 2 inch burger with the minimal fixings). Along with this, you'll have juices from the meat, special sauces, ketchup, mustard, or other condiments making everything want to slip off those buns. If you attempt to pick up this tall burger, many of your fixings will fall out, hence the use of the toothpick. It is a decoration, yes, but it easily holds on all those fixings while you're eating.
