Can you cook cheese fondue in a stainless steel fondue pot? Or will it just burn?!

use a double boiler/pot..... put water in the bottom half and the fondue on the top half
or you can put it in a crockpot

I think a crockery one would be better. Stainless steel ones do a fantastic job with chocolate fondue, best I reckon with cut up chunks of fruit. Yummy yum yum.
