A whole grain muffin is one that is made with whole grain flour instead of white flour, generally. Baked goods made with whole grain will have more fiber and nutrients than those made with white flour, but for the most part, anything made with white flour can be made with whole grain flour. So you should be able to find many of the same flavors of muffins in whole grain, so long as your local bakery (or maybe even donut shop) makes them.
