Is it okay to write with permanent marker?!
There are two plastic bags of chicken nuggets in the freezer and one of them is mine. To distinguish whose is whose I wrote with a black permanent marker my name outside of the plastic bag. I think I'm a bit paranoid, but I'm wondering if this is safe? The contents from the marker aren't gonna somehow diffuse into the food right?

You will be fine. Most if not all permanent markers are non-toxic, including Sharpies..
This is fine.People mark things with marker all the time then freeze them.
