I love this question! My twins asked me that a long time ago.
I answered that it was a part of "supply-and-demand" meaning it was easier to compose a square box for quantitiy sales purposes. But one of the twins answered, "No mommy, it's so I can get my fingers inside the corners to get the biggest slice!"
You took me right to nostalgia, thank you.

because square box is very common for packing goods, also easy to open the cover.
its more difficult to produce a round box
also some pizzas do come in (almost) squares. Why would you want to use 2 different types of boxes?
round boxes aren't as easily folded into a compact shape for storage and they're more complicated to contruct.
An age old question ! My theory is square boxes are cheaper and easier to mass produce than a round one.
Square boxes are easier to store and fold.
It's easier to pack and carry with a square box.
