If I've prepared the pumpkin seeds myself, I eat the shells and all. Some recipes don't allow sufficient drying time for the (whole) seeds, and the shells can be too tough to chew on comfortably.

After I wash them off, I let my seeds soak in salty water for a couple of hours. I don't know for sure if that "tenderizes" the shells somehow, but it works for me. Then I use a low-and-slow oven to cook/dry them...takes about 2 hours.

I do both... most of the time I eat the whole seed, hull and all. However, if I'm eating a lot I'd crack them so I avoid too much shell in my stomach.

I don't think it would be bad to eat them with the shells and all, but I crack mine open and just eat the seed. We also had gerbils at the time my family fell in love with pumpkin seeds, and they would bite at the shell and just eat the seeds... Not that we should model our behavior after rodents or anything...
