i know it's messy, it can also stain your fingers and nails so wash your hands right after or even wear gloves.
you eat the seeds and discard the yellowish/whitish part ( peel), this is what i found online:
Extract the Seeds
Steps
Step One
Cut off the flowery end of the pomegranate.
Step Two
Score into sections.
Step Three
Place in a bowl of water.
Step Four
Allow fruit to soak for 5 minutes.
Step Five
Break the sections of the fruit open in the bowl of water.
Step Six
Allow the seed kernels to separate from the rind and sink to the bottom.
Step Seven
Discard the rind and drain the kernels.

Cut it in half and spoon the seeds out into a bowl. They're still messy, but less than trying to bite into the fruit.

Get the seeds out first:
Cut it in half (the "blossom" split should be facing to the side, so that you're actually cutting from side to side, not top to bottom). Then take one half and face the cut (open) side into a bowl. Using a spoon or wooden spatula, "spank" the half firmly: the "pulp" will drop into the bowl. Repeat with the other half. If there are still "seeds" left in the halves, just flick them into the bowl using the spoon.
Then just eat the "pulp" from the bowl using the spoon, chewing softly so that you get the juices but spit the actual seeds into another bowl/plate/napkin/bag whatever.

There's nothing wrong with actually eating the seeds, but it tends to make it bitter (not to mention freakishly crunchy)

You can also use a food processor on the pulp and separate out the mulched seed material, leaving you with just the juices.
