Because the nuts on grapes are small & shriveled up just like Mr. Post's....the company's founder.

Grape nuts are called grape nuts because C.W. Post, who started "Post" company of cereal believed that a type of sucrose or sugar formed during the process of baking which he called grape sugar. Plus, the cereal is supposed to have a nutty flavor.
Another reason believe is that the pieces looked like grape seeds or grape "nuts" to workers so that's how the name came about.
