Probably because square boxes are easier to stack, and more convenient to store. Lots of non-square things come in square boxes. What I'd like to know is, who first decided this pizza question was clever?

Because they are easier to fold together and are cheaper to make and store
Because square boxes are easier, cheaper, faster and more stackable. imagine what a pain in the but it would be to put together round boxes.
The cost of a round box would be astronomical. Also, how would you keep it from rolling away if you dropped it?
Round boxes are technically harder to make than square boxes while pizzas are easier to shape round than have it fair squared.
Comfort and convenience is basically the reason behind that.
Another thing would be to protect the shape of the pizza.

because traditional pizza dishes (used to put new pie in the oven) were round, and round boxes are expensive. It would be kind of hard to find square plates to put them on a table in restaurant, wouldn't it? A lot of people in the old (slower days) ate pizza in restaurants, yes!!! now 90% of pizza is delivered, so it must be boxed.
BTW, pizza you get in Italy is nothing like the pizza here in the US.
square boxes are easier to handle, easier to make, and can be used to store items of other shapes too!
Go make a round box and square box and you'll see why.

If the box is also round it will be difficut to take the pizza out of the box.. so square shape easy and economical

Firstly all those saying that a square box is cheaper should figure out which box has lower area a circle or a square ?
Secondly, enjoy the pizza, the box shape doesn't matter.

A square-shaped box is used to store the round pizza for several practical reasons:
One, the outer corners of the square-shaped box is blunted deliberately to make the box along with the pizza easier to be carried in a marketing bag.
Second, the inside portions of the box can be properly cushioned with ideal materials to obviate any possibility of the shape of pizza getting battered when it is being transported or carried.
Third, the possibility of securely preserving the round pizza within a square-shaped box is more than that of a round-shaped carrying box.
Fourth, the pizza can get enough breathing space to keep its taste and aroma intact for a longer period in a square-shaped larger-than-the-pizza box.
Fifth, it is logically and practically convenient to bring out the pizza from within a square-shaped box that from within a round-shaped box.
Taking into consideration these practical purposes, the use of a square-shaped box is more than that of a round-shaped one to carry a round-shaped pizza.
