yes you want the fire to touch the rocks. The rocks are great radients that conduct and store heat really well. I have had both ceramic and lava, and both are adequate. the rocks allow for more even cooking. i literally bbq 3-4 times a week and have always used the rocks. One word of caution, onluy one layer is necessary or you will "choke" your grill.
Brandonhokies' answer is right on the money. To clean them, many grill manufacturers recommend turning them over periodically.
