If your using the hygrometer and diffuser that came with your humidor I would go with distilled water because it will save you cleaning your diffuser of the mineral deposits. If your using the little gel kit, it says to use distilled water because it replenishes the gel better. But I don't think it matters. I have used both, they both keep the humidity level between 70% and 75%. The kit is nice because you only have to refill it once a month and I think it is easier. Niether method will affect the flavor or quality of your cigars though. So it's your preferance.

I use distilled water. Wet a paper towel and use it to wipe all of the wood surfaces on the inside. You need to get the wood moisturized. If the wood is too dry it will draw the moisture out of the cigars. I have found that I may have to do this every few months in the winter. I use the glycol solution to replenish the humidifier. I would also recommend a digital hygrometer over an analogue one. They are much more reliable.
